Maybe it couldn't write to the directories that it needed to?
Are you running mod tools with admin privileges? Is mod tools installed on the same directory as the game?

The error disappeared. However if it appears again i will post again with screenshots.
For now the fix was the most annoying of them all:Reinstalling Modtools

45 Minutes it took me to extract all the patches, move them over, and convert assets.
Still a far cry from the 15 minutes though.
