I wouldn't worry too much about it. I've ported quite a number of weapons where I've had this issue.
Mainly happened from when I get tired and use the Worldmodel as the viewmodel in the weapon file.
Well what should I do? Its all in the correct place. You can see the gun doing its correct animations too in the video. And this is for every weapon not just the pistol. Even drinking perks.
