In my map I have a big red box that is a misc_prefab. I don't remember how it got there, but I want to get rid of it, Because when compiling it gives me these errors:

^1ERROR: Entity 25 misc_prefab at (-164 -1162 16) has no model

^1ERROR: Prefab '_prefabs/default_missing_prefab.map' not found

The problem is, I cannot select it to get rid of it. When in radiant it acts as if it is not there and I can't select it in the 2d grid or 3d view.

Try right clicking it and selecting it that way.

Or drag a brush around it, right click, select, select inside/touching.
