However, if you go to 2:30 you'll see that the Youtuber has all these files such as bin and export_errors in his root file.

My problem is that in my root file, I'm missing ALOT of these files. I don't know how to fix this as I can't run the Mod Tools now.

I think you did something wrong while installing the modtools.
The default root folder for example is: C:Program Files\Steam\steamapps\common\Call of Duty World at War
You unpack all the files from 1.0 to 1.4 and overwrite everything every time it is asking that.
